Godzilla begins a series of attacks on major cities and military installations, and drives other Titans to do the same. Any Titans who resist him are attacked and in some cases killed. This causes other Titans to go into hiding. No one knows why the former protector has become a destroyer.
His rampage brings another confrontation with Kong. It doesn't go well for the big ape.

I said BIIIIIITCH! |
G is noticeably stronger than before. Kong escapes and goes on a quest for a mythical weapon (the existence of which has been hinted in hieroglyphics in previous films) with which to fight G.
G assaults another city. He's challenged by Anguirus. G beats the absolute crap out of him.

STOP THE DAMN MATCH! |
As he prepares to deliver the death blow, something incredible happens. Another Godzilla arrives to stop him! The ensuing battle reveals the first G to be a robot imposter! Living tissue over metal endoskeleton! Relieved of it's disguise, MechaGodzilla unleashes it's full capabilities, bombarding G with a multitude of weapons. Atomic breath, lasers, rockets, homing missiles, strange energy beams, deafening sound waves and blinding flares. It's an assault that overwhelms the senses.
G is forced to withdraw, but he manages to take Anguirus with him to safety. MechaGodzilla fires it's atomic breath into the sky, in mock imitation of G, as the new alpha Titan
Meanwhile, the human protagonists uncover an alien conspiracy. The same extraterrestrials whose existence was realized in the Kong Island trilogy, have returned, and have been imitating humans in order to infiltrate key government positions.
The aliens possess highly advanced technology, but are an endangered race. Their imperialistic quest for cosmic domination brought them too many enemies. They no longer have the numbers and might to conquer Earth militarily. Their plan is to replace Godzilla as the alpha Titan in order to control the other monsters, and use them to enforce global dominion. Their first attempt at this plan was Ghidora. When that failed, they put their dwindling resources into building Mechagodzilla, and are now using their covert positions to influence decision making, weakening humanity's resistance to attack.
Following clues and punching a few monsters along the way, Kong finds the object of his quest: a mighty axe forged from the bone and dorsal fins of a long dead member of G's species. We get a taste of things to come when Kong is forced to use the axe to dispatch some particularly nasty monsters.
Unaware of the imposter, Kong finds G for another battle. He manages to injure G with the axe, which he realizes is very unfortunate once Mecha G arrives on the scene. Once again, the two great Titans team up to vanquish a common enemy. With G hampered, the fight is rough, but teamwork prevails. G charges the blade of Kong's axe, and he chops Mecha G to pieces.
